Recently, the MTA has decided to actually number their subway substitution shuttles, with the intention of eventually making shuttle buses trackable on BusTime.

For example:

The L90 and L92 are shuttles for the L train.
The L90 is the Brooklyn shuttle that runs from Metropolitan Av-Lorimer St station to Myrtle-Wyckoff Aves station.

The L92 is the Manhattan shuttle that runs along 14th Street (yes, it's redundant with the existing M14).

The Q93 is a 7 train shuttle that runs from Queensboro Plaza station to Vernon Blvd station.

The J99 is a J train shuttle that runs from 121st Street to Jamaica-Van Wyck.
